    <title>Comparative Analysis on the Effects of Diesel Particulate Filter and Selective Catalytic Reduction Systems on a Wide Spectrum of Chemical Species Emissions</title>

    <description>&lt;i&gt;Environ. Sci. Technol. (16 July 2008)&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;Abstract: Two methods, diesel particulate filter (DPF) and selective catalytic reduction (SCR) systems, for controlling diesel emissions have become widely used, either independently or together, for meeting increasingly stringent emissions regulations worldwide. Each of these systems is designed for the reduction of primary pollutant emissions including particulate matter (PM) for DPF and nitrogen oxides (NOx) for SCR. However, there have been growing concerns regarding the secondary reactions that these aftertreatment systems may promote, involving unregulated species emissions. This study was performed to gain an understanding of the effects that these aftertreatment systems may have on the emission levels of a wide spectrum of chemical species found in diesel engine exhaust. Samples were extracted using a source dilution sampling system designed to collect exhaust samples representative of real-world emissions. Testing was conducted on a heavy-duty diesel engine with no aftertreatment devices to establish a baseline measurement and also on the same engine equipped first with a DPF system and then a SCR system. Each of the samples was analyzed for a wide variety of chemical species, including elemental and organic carbon, metals, ions, n-alkanes, aldehydes, and polycyclic aromatic hydrocarbons, in addition to the primary pollutants, due to the potential risks they pose to the environment and public health. The results show that the DPF and SCR systems were capable of substantially reducing PM and NOx emissions, respectively. Further, each of the systems significantly reduced the emission levels of the unregulated chemical species, while the notable formation of new chemical species was not observed. It is expected that a combination of the two systems in some future engine applications would reduce both primary and secondary emissions significantly.</description>

(2001), pp. 226-234.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;In studying actual Web searching by the public at large, we analyzed over one million Web queries by users of the Excite search engine. We found that most people use few search terms, few modified queries, view few Web pages, and rarely use advanced search features. A small number of search terms are used with high frequency, and a great many terms are unique; the language of Web queries is distinctive. Queries about recreation and entertainment rank highest. Findings are compared to data from two other large studies of Web queries. This study provides an insight into the public practices and choices in Web searching.</description>

    <description>&lt;i&gt;ipdps, Vol. 0 (2007)&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;This study examined the interplay among processor speed, cluster interconnect and file I/O, using parallel applications to quantify interactions. We focused on a common case where multiple compute nodes communicate with a single master node for file accesses. We constructed a predictive model that used time characteristics critical for application performance to estimate the number of nodes beyond which further performance improvement became unattainable. Predictions were experimentally validated with NAMD [12, 14], a representative parallel application designed for molecular dynamics simulation. Such predictions can help guide decision making to improve machine allocations for parallel codes in large clusters.</description>

(2008), pp. 1191-1197.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;The prognosis for patients suffering from cardiovascular and many other diseases can be substantially improved if diagnosed at an early stage. High performance diagnostic testing using disposable microfluidic chips can provide a platform for realizing this vision. Amic AB (Uppsala, Sweden) has developed a new microfluidic test chip for sandwich immunoassays fabricated by injection molding of the cycloolefin-copolymer Zeonor[trade mark sign]. A highly ordered array of micropillars within the fluidic chip distributes the sample solution by capillary action. Since wetting of the pillar array surface is the only driving force for liquid distribution precise control of the surface chemistry is crucial. In this work we demonstrate a novel protocol for surface hydrophilization and antibody immobilization on cycloolefin-copolymer test chips, based on direct silanisation of the thermoplastic substrate. Dextran is subsequently covalently coupled to amino groups, thus providing a coating with a low contact angle suitable for antibody immobilization. The contact angle of dextran coated chips is stable for at least two months, which enables production of large batches that can be stored for extended periods of time. We demonstrate the utility of the presented platform and surface chemistry in a C-reactive protein assay with a detection limit of 2.6 ng ml-1, a dynamic range of 102 and a coefficient of variance of 15%.</description>

Unfortunately, even fast spring-mass based systems have slow convergence rates for large models. This paper presents a method to accelerate computation of a spring-mass system in order to simulate a complex organ such as the heart. This acceleration is achieved by taking advantage of modern graphics processing units (GPU).</description>

    <title>Site-Specific Phosphorylation Profiling of Arabidopsis Proteins by Mass Spectrometry and Peptide Chip Analysis</title>

(24 April 2008)&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;Abstract: An estimated one-third of all proteins in higher eukaryotes are regulated by phosphorylation by protein kinases (PKs). Although plant genomes encode more than 1000 PKs, the substrates of only a small fraction of these kinases are known. By mass spectrometry of peptides from cytoplasmic- and nuclear-enriched fractions, we determined 303 in vivo phosphorylation sites in Arabidopsis proteins. Among 21 different PKs, 12 were phosphorylated in their activation loops, suggesting that they were in their active state. Immunoblotting and mutational analysis confirmed a tyrosine phosphorylation site in the activation loop of a GSK3/shaggy-like kinase. Analysis of phosphorylation motifs in the substrates suggested links between several of these PKs and many target sites. To perform quantitative phosphorylation analysis, peptide arrays were generated with peptides corresponding to in vivo phosphorylation sites. These peptide chips were used for kinome profiling of subcellular fractions as well as H2O2-treated Arabidopsis cells. Different peptide phosphorylation profiles indicated the presence of overlapping but distinct PK activities in cytosolic and nuclear compartments. Among different H2O2-induced PK targets, a peptide of the serine/arginine-rich (SR) splicing factor SCL30 was most strongly affected. SRPK4 (SR protein-specific kinase 4) and MAPKs (mitogen-activated PKs) were found to phosphorylate this peptide, as well as full-length SCL30. However, whereas SRPK4 was constitutively active, MAPKs were activated by H2O2. These results suggest that SCL30 is targeted by different PKs. Together, our data demonstrate that a combination of mass spectrometry with peptide chip phosphorylation profiling has a great potential to unravel phosphoproteome dynamics and to identify PK substrates.</description>

    <description>&lt;i&gt;J Biomed Inform (5 February 2008)&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;Data integration is a perennial issue in bioinformatics, with many systems being developed and many technologies offered as a panacea for its resolution. The fact that it is still a problem indicates a persistence of underlying issues. Progress has been made, but we should ask &#34;what lessons have been learnt?&#34;, and &#34;what still needs to be done?&#34; Semantic Web and Web 2.0 technologies are the latest to find traction within bioinformatics data integration. Now we can ask whether the Semantic Web, mashups, or their combination, have the potential to help. This paper is based on the opening invited talk by Carole Goble given at the Health Care and Life Sciences Data Integration for the Semantic Web Workshop collocated with WWW2007. The paper expands on that talk. We attempt to place some perspective on past efforts, highlight the reasons for success and failure, and indicate some pointers to the future.</description>

These enzymes can be grouped into four distinct families, the astacins, the adamalysins, the serralysins and the matrix metalloproteinases (matrixins). Despite a low degree of sequence similarity, their catalytic modules are topologically similar. A topology derived sequence alignment suggests that the four families form a superfamily, called the metzincins because of a perfectly superimposable methionine residue close to the zinc-binding active site. Topological similarity to the thermolysin-like enzymes indicates that these enzymes may have had a common ancestor.</description>

(March 2006), pp. 347-356.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;It is estimated that by 2050, there will be a 300% increase in the elderly population (&#62; or =65 years) and a corresponding increase in elderly patients presenting for surgical evaluation. Surgical decision-making in this population can be difficult because outcomes in the elderly are poorly defined. We reviewed 2698 consecutive pancreaticoduodenectomies (PDs) at our institution over a 35-year period (April 1970 through March 2005), with the last 1000 resections being done in the last 4 years. Data collected included surgical indication, mortality (defined as 30-day or in-hospital mortality), complications, and survival. Patients were divided by age into three groups (&#60;80, 80-89, and &#62; or =90 years) and evaluated using multiple logistic regression. Two hundred seven patients &#62; or =80 years old underwent a PD (7.7% of 2698). Patients 80-89 years of age had a mortality rate of 4.1% (8 of 197) and a complication rate of 52.8% (99 of 197), whereas patients &#60; or =79 years of age had a mortality of 1.7% and a complication rate of 41.6% (P &#60; 0.05). There were no perioperative deaths among the 10 patients &#62; or =90 years of age, and their complication rate was 50% (5 of 10). One-year survival for patients 80-89 years of age was 59.1%, and that for patients &#62; or =90 years was 60%. Age was not an independent risk factor for perioperative mortality and morbidity following PD after adjusting for preoperative comorbidities. We demonstrate that PD can be safely performed in patients over 80 years of age and conclude that age alone should not be a contraindication to pancreatic resection. The advent of improved surgical outcomes and an aging population will likely result in a significant increase in the number of PDs performed in the next few decades.</description>

These matters, which typically are left to chance, to ideology, or to market forces, should be embraced by the scientific community. We believe that fundamental insights into human biology remain to be discovered in this area.</description>

(2008), pp. 1-12.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;Societal expectations about drug safety and efficacy are rising while productivity in the pharmaceutical industry is falling. In 2004, the US Food and Drug Administration introduced the Critical Path Initiative with the intent of modernizing drug development by incorporating recent scientific advances, such as genomics and advanced imaging technologies, into the process. An important part of the initiative is the use of public-private partnerships and consortia to accomplish the needed research. This article explicates the reasoning behind the Critical Path Initiative and discusses examples of successful consortia.</description>

    <description>&lt;i&gt;(1 December 1999)&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;As part of the reference given to the Human Rights and Equal Opportunity Commission by the Attorney-General on access by older Australians and people with a disability to electronic commerce and new information and service technologies, Commission staff have conducted preliminary tests of accessibility of Commonwealth Government sites. Similar testing of business and other sites will be reported shortly. Most Commonwealth sites tested showed significant accessibility barriers to users who have a disability or do not have access to high speed connections and up to date computers Many sites present barriers to users who cannot see images, cannot access documents in PDF format, or have difficulty with sites using frames A substantial number of sites appear to require excessive download times even at the home page level Most barriers found appear relatively easy for providers to remedy on existing pages and to avoid for new pages Some sites appear to have dealt effectively with accessibility issues as well as long download times by implementing text only equivalent sites These results show a need for agencies to conduct simple testing of their own sites at a minimum, and indicate a need for consideration of more detailed useability testing and quality assurance measures . Delivery of information and services through the internet is clearly moving from experimental efforts by and within individual agencies to being a major and in some cases principal channel of government information, communications and services for Australia's diverse people. In many cases this move has already occurred, and in all cases must be regarded as required by the 2001 date indicated by the Prime Minister in the 1997 Investing for Growth statement. It appears appropriate to consider measures within this same timeframe to ensure that this channel of information, communications and services is effectively accessible to all Australians and in particular does not exclude older Australians and people with disabilities.</description>

    <description>&lt;i&gt;Br, Vol. 148 (2003), pp. 996-1000.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;BACKGROUND: T lymphocytes are believed to play a role in the pathogenesis of psoriasis; &#62; 80% of T lymphocytes that infiltrate psoriatic lesions express the surface glycoprotein cutaneous lymphocyte-associated antigen (CLA), compared with &#60; 20% in the blood. Exposure to ultraviolet (UV) B is an effective treatment for psoriasis. OBJECTIVES: To compare the effects of UVB treatment of psoriasis on the expression of CLA and several other surface markers expressed by circulating T lymphocytes. METHODS: Peripheral blood mononuclear cells from psoriatic patients were stained for adhesion molecules and stimulated with streptococcal antigens before and once weekly during 3 weeks of UVB treatment. RESULTS: A marked and progressive decrease was observed during the treatment in expression of the CLA and the very late antigen-4alpha by T cells; this decrease correlated closely with clinical improvement (Psoriasis Area and Severity Index). T-cell expression of intercellular adhesion molecule-1 was not significantly affected during the treatment and no change was observed in the activation markers CD25 and CD69 or lymphocyte proliferation after stimulation with streptococcal antigens or superantigens. CONCLUSIONS: UVB treatment is associated with a marked reduction in the expression of skin-homing molecules by circulating T cells. This may be relevant to the therapeutic effect of UVB in psoriasis.</description>

    <title>Mesoscale Substructure of Extratropical Cyclones Observed by Radar</title>

(1 August 2003), pp. 7-7.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;Extratropical cyclones are responsible for significant weather in the form of heavy precipitation and strong winds. The capability of numerical weather prediction models to predict the synoptic-scale structure of such cyclones has improved greatly over recent years but much of the significant weather itself is associated with small and mesoscale processes not properly represented even in today&#39;s relatively high-resolution models. As a result, the detailed prediction of significant weather, even for the period 1&#8211;12 h ahead, still falls far short of requirements. In order to find out what improvements are needed by way of increased model resolution, better parameterizations, and/or improved observations/assimilation, it is first necessary to learn more about the structure, mechanism, and interaction of the small-scale and mesoscale processes. This is the subject of this review. The review focuses on the structure and organization of slantwise and upright convection within extratropical cyclones, particularly cold-season maritime cyclones. These subsynoptic-scale features are set within a broader context using the conveyor-belt and frontal-fracture paradigms. It is shown that there is a common tendency for slantwise convection to occur in the form of vertically stacked multiple circulations, sometimes associated with lines of upright convection that are themselves broken into chains of line elements. The review also examines the nature and significance of evaporation/sublimation and shearing instability within frontal zones. These processes play opposing roles in, respectively, sharpening and diffusing the individual slantwise convective circulations. Although shearing instability occurs mostly at very small scales, individual events can lead to breakdown of laminar flow over layers as much as 1 km deep. Such events may be attributed to potential shearing instability, which, like its counterpart in convective instability, can suddenly be released where a layer of air is lifted to saturation. The studies of the above processes described in this review make extensive use of observations from many different types of radar. Although it is generally necessary to interpret radar observations within the context of other information, the pivotal role of radar in these studies is clear. The writer owes a debt of gratitude of Dave Atlas who from an early stage inspired him to attempt to use the full potential of radar.</description>

(4 November 2005), pp. 507-519.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;SummaryWe present a strategy for generating and analyzing comprehensive genetic-interaction maps, termed E-MAPs (epistatic miniarray profiles), comprising quantitative measures of aggravating or alleviating interactions between gene pairs. Crucial to the interpretation of E-MAPs is their high-density nature made possible by focusing on logically connected gene subsets and including essential genes. Described here is the analysis of an E-MAP of genes acting in the yeast early secretory pathway. Hierarchical clustering, together with novel analytical strategies and experimental verification, revealed or clarified the role of many proteins involved in extensively studied processes such as sphingolipid metabolism and retention of HDEL proteins. At a broader level, analysis of the E-MAP delineated pathway organization and components of physical complexes and illustrated the interconnection between the various secretory processes. Extension of this strategy to other logically connected gene subsets in yeast and higher eukaryotes should provide critical insights into the functional/organizational principles of biological systems.</description>

(2007), pp. 23-38.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;Today, undergraduate students enter college with increasingly more sophisticated computer skills compared to their counterparts of 20 years ago. However, many instructors are still using traditional instructional modes and methods to teach this new generation of student. This research study discusses a number of instructional strategies that were employed to teach a college-level introductory computer literacy class. The strategies included a hands-on computer skills assessment, the introduction of a flexible attendance policy, elimination of the required textbook, and the use of learning teams. We explored alternative teaching methodologies in an effort to close the gap between classroom practice and real-world application while improving student satisfaction and learning outcomes.</description>

However, free heme is toxic. Therefore, cells must balance heme synthesis with its use. We previously demonstrated that the feline leukemia virus, subgroup C, receptor (FLVCR) exports cytoplasmic heme. Here, we show that FLVCR-null mice lack definitive erythropoiesis, have craniofacial and limb deformities resembling those of patients with Diamond-Blackfan anemia, and die in midgestation. Mice with FLVCR that is deleted neonatally develop a severe macrocytic anemia with proerythroblast maturation arrest, which suggests that erythroid precursors export excess heme to ensure survival. We further demonstrate that FLVCR mediates heme export from macrophages that ingest senescent red cells and regulates hepatic iron. Thus, the trafficking of heme, and not just elemental iron, facilitates erythropoiesis and systemic iron balance. 10.1126/science.1151133</description>

(1 January 2006), pp. 4-15.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;Bimanual parity judgments of numerically small (large) digits are faster with the left (right) hand (the SNARC effect; Dehaene, Bossini, &#38; Giraux, 1993). According to one explanation, this effect is culturally derived and reflects ontogenetic influences such as the direction of written language; it might therefore be limited to, or at least be larger with, pairs of lateralized effectors which are instrumental to the production and comprehension of written language. We report two experiments which test for SNARC effects with pedal responses, and compare these effects to manual results. Pedal responses yielded highly systematic SNARC effects; furthermore, these effects did not differ from manual SNARC effects. These results argue against accounts in which the SNARC effect is specific for effectors that are habitually associated with the production or comprehension of written language.</description>

(29 March 2007), pp. 421-430.&lt;/i&gt;&lt;br /&gt;&lt;br /&gt;In this paper, I investigate the use of artificial neural networks in the study of prey coloration. I briefly review the anti-predator functions of prey coloration and describe both in general terms and with help of two studies as specific examples the use of neural network models in the research on prey coloration. The first example investigates the effect of visual complexity of background on evolution of camouflage. The second example deals with the evolutionary choice of defence strategy, crypsis or aposematism. I conclude that visual information processing by predators is central in evolution of prey coloration. Therefore, the capability to process patterns as well as to imitate aspects of predator's information processing and responses to visual information makes neural networks a well-suited modelling approach for the study of prey coloration. In addition, their suitability for evolutionary simulations is an advantage when complex or dynamic interactions are modelled. Since not all behaviours of neural network models are necessarily biologically relevant, it is important to validate a neural network model with empirical data. Bringing together knowledge about neural networks with knowledge about topics of prey coloration would provide a potential way to deepen our understanding of the specific appearances of prey coloration.</description>
