Abstract
Protein-protein interactions (PPIs) are the basis of biological functions. Knowledge of the interactions of a protein can help understand its molecular function and its association with different biological processes and pathways. Several publicly available databases provide comprehensive information about individual proteins, such as their sequence, structure, and function. There also exist databases that are built exclusively to provide PPIs by curating them from published literature. ...

Abstract
The absence of a disciplined approach for capturing and managing architectural knowledge causes the loss of substantial knowledge generated during the software architecture process. This paper describes the use of a Spatial Hypertext Wiki (ShyWiki) as a tool for Architectural Knowledge Management (AKM) support. Specifically, we demonstrate that ShyWiki can be used for implementing lightweight knowledge sharing workspaces, which includes AKM tools, decision support facilities, and activity awareness features. We also describe how distributed stakeholders involved in the software architecting process ...

Abstract
We investigated the collaborative writing actions carried out by 60 Open University of Israel graduate students as they built a wiki glossary of key course concepts. These actions were analysed using a taxonomy of collaborative writing actions (i.e. adding, editing and deleting information) in order to find out what students do and what they do not do when writing collaboratively. Two main findings were reported: in accord with previous research, students most frequently add content to a wiki rather than delete ...

Abstract

Abstract
This paper introduces CL-ESA, a new multilingual retrieval model for the analysis of cross-language similarity. The retrieval model exploits the multilingual alignment of Wikipedia: given a document d written in language L we construct a concept vector d for d, where each dimension i in d quantifies the similarity of d with respect to a document ...

Abstract
A survey of 168 corporate wiki users was conducted. Findings indicate that corporate wikis appear to be sustainable. Users stated three main types of benefits from corporate wikis: enhanced reputation, work made easier, and helping the organization to improve its processes. These benefits were seen as more likely when the wiki was used for tasks requiring novel solutions and the information posted was from credible sources. Users acknowledged making a variety of contributions, which suggests that they could be categorized as ...

Abstract
Utilizing Web 2.0 technologies such as blogs, wikis, and social networking sites can provide innovative and creative means to communicate with library patrons. They can also serve as a purposeful information repository for individuals looking for information on a particular topic. A pain management resource for cancer patients and their caregivers was created to provide a concise "one-slop" location for this community to access the latest and most reliable consumer health information regarding this topic. The process of planning, organizing, building, ...

Abstract
Semantic wikis enhance normal wikis with typed links. Every link on a semantic wiki page has a type describing the relation of the current page to the target of the link. In this paper we propose an architecture that can be used to validate the user input and consistency of typed links in the input with the existing knowledge base. The validation of the consistency is done by utilising a reasoner component embedded in the architecture. ...

Abstract
The Encyclopedia of DNA Elements (ENCODE) consortium aims to identify all functional elements in the human genome including transcripts, transcriptional regulatory regions, along with their chromatin states and DNA methylation patterns. The ENCODE project generates data utilizing a variety of techniques that can enrich for regulatory regions, such as chromatin immunoprecipitation (ChIP), micrococcal nuclease (MNase) digestion and DNase I digestion, followed by deeply sequencing the resulting DNA. As part of the ENCODE project, we have developed a Web-accessible repository accessible at ...

We present OntoWiki, a tool providing support for agile, distributed knowledge engineering scenarios. OntoWiki facilitates the visual presentation of a knowledge base as an information map, with different views on instance data. It enables intuitive authoring of semantic content, with an inline editing mode for editing RDF content, similar to WYSIWYG for text documents. It fosters social collaboration aspects by keeping track of changes, allowing to comment and discuss every single part of a knowledge base, enabling to rate and measure ...

Abstract
Although most theory and research in the hypertext community has been directed toward systems and implementations with fairly conventional patterns of authorship, hypertext as it has evolved on the Internet contains a number of stranger species: Web logs (or "blogs") that consist largely of citations or pointers to other Web content; reader-writeable text spaces sometimes called "Wikis"; and in spaces outside the Web, shared writing environments like MUDs and MOOs. This panel brings together several writer/designers who have experience in one ...

Abstract
The success of Wikipedia has proven just how effective wikis can be for collaborative editing on a large scale-larger than anyone originally thought possible. This book shows you how to install, use, manage, and extend a wiki using MediaWiki-the wiki engine used to power Wikipedia. As each chapter builds on previous ones, tasks involving wikis progress from simple to those of increasing complexity and evolve from theory to case study. You'll learn wiki terminology and how to create user accounts and new pages, use wiki links, and find ...

Abstract
The number of discovered genetic variants from genome-wide association (GWA) studies (GWAS) has been growing rapidly. Centralized efforts such as the National Human Genome Research Institute's GWAS catalog provide regular updates and a convenient interface for quick lookup. However, the catalog entries are manually curated and rely on data from published articles. Other tools such as SNPedia (http://www.snpedia.com) collect published results regarding functional consequences of ...

Abstract
SUMMARY: In recent years, the number of knowledge bases developed using Wiki technology has exploded. Unfortunately, next to their numerous advantages, classical Wikis present a critical limitation: the invaluable knowledge they gather is represented as free text, which hinders their computational exploitation. This is in sharp contrast with the current practice for biological databases where the data is made available in a structured way. Here, we present WikiOpener an extension for the classical MediaWiki engine that augments Wiki pages by allowing ...

The widespread adoption of computers and Internet in our life has reached the classrooms, where computer-supported collaborative learning (CSCL) based on wikis offers new ways of collaboration and encourages student participation. When the number of contributions from students increases, traditional assessment procedures of e-learning settings suffer from scalability problems. In a wiki-based learning experience, automatic tools are required to support the assessment of such huge amounts of data. In this work, we present StatMediaWiki, a tool that collects and aggregates information ...

Abstract
Manual annotation of genomic data is extremely valuable to produce an accurate reference gene set but is expensive compared with automatic methods and so has been limited to model organisms. Annotation tools that have been developed at the Wellcome Trust Sanger Institute (WTSI, http://www.sanger.ac.uk/.) are being used to fill that gap, as they can be used remotely and so open up viable community annotation collaborations. ...

Abstract
Wikipedia is increasingly used as a platform for collaborative data curation, but its current technical implementation has significant limitations that hinder its use in biocuration applications. Specifically, while editors can easily link between two articles in Wikipedia to indicate a relationship, there is no way to indicate the nature of that relationship in a way that is computationally accessible to the system or to external developers. For example, in addition to noting a relationship between a gene and a disease, it ...
